Okay so we've got Sophia, who is either missing, or maybe even dead. I was thinking, "oh no, now Carl will be the only person his age when he grows up." But now we have Carl who has been straight up shot. Are they just basically killing off all of the child characters in their first episode here? Madness!
Also, if Rick's prayer for a "sign" has been answered, then that sign was basically saying "hey Rick, I don't give a damn about you, or especially your kid. In fact he is super-randomly shot now." It's like they're saying that God abandons the world when the zombie apocalypse happens. (Which might actually be what happens at the apocalypse, I'm not sure, I haven't read the Bible.)

Why the heck would they be keeping a bunch of zombies in the barn basement, and why are they so interested in keeping it a secret anyway? I mean it seems like a dumb hobby, but if they have a reason, then who cares if they want to do it? But I'm glad the show's moving forward again, best cliffhanger since the first episode this season in my opinion!

I'm guessing the doctor is attempting to figure out how to cure them? Or maybe just experimenting on them to see how long it takes them to die of starvation (kinda like the chained up guy in 28 days later).

It's been foreshadowed in the series, but in the comic, he basically just doesn't buy into the whole "They're zombies, so it's okay to murder them" thing. He's trying to preserve them for ethical/religious reasons. Also, he's a vet, not a microbiologist or what have you. He's not making a cure.

Such a bummer, I really was holding out hope for Sophia until the instant I could hear one last zombie in the barn. Hahaha damn! I love that this show has the guts to bum me out like that!
And shit, Hershel has got some 'SPLAINING to do!!! He knew they were all looking for her, but he had her locked up in there! They might just take his barn by force at this point!
And Rick... my man, Rick! THAT'S why he's the leader! Cuz he can adapt to a situation, do what has to be done, and never loses his compassion! He did not enjoy ending what was left of Sophia like that, but he was the only one of them who could, and he did it for the right reasons. Out of mercy. So good. Such a good episode.

I don't think Hershel knew. Not sure how much they were communicating to him about the fact they were looking for Sophia, even assuming he was keeping an adequate count of all the zombies in the barn... new arrivals were Otis' job. I mean, you think he might have thought to check his barn for their missing person, or obtain an adequate description, but eh.
I'm wondering how it's going to go down, now. I vaguely remember in the books that the barn zombies get lose, the farm burns down or something, and the survivors flee, but now I can't really imagine how it's going to go. Some of the group might well push for taking the farm by force.
